The short answer
The question that matters: does the cover lock without the tailgate? If it does not, an unlocked tailgate is an unlocked bed and the cover's material is beside the point.
RetraxPRO MX is the answer for most people. Key-lockable at any position, published as operating independently of the tailgate, 500 lb, limited lifetime warranty.

Three tiers of locking, and what each is worth
Tier 1 — independent locking
The cover latches to its own rails and the tailgate is irrelevant to it. RETRAX publishes this on the RetraxPRO MX, which locks with a key-lockable TraxLatch handle at infinite positions along the bed. This is the only tier where the cover is genuinely the security layer.
Tier 2 — multi-point auto-latching
Several latches that engage as the cover closes, so defeating one does not open the bed. TruXedo publishes level-2 locks, a tension cable and up to six auto-engaging latches on the Sentry CT. BAK publishes rotational locking rails and automatic slam latches on the Revolver X4s. Extang publishes an auto-latching rotary release on the Solid Fold ALX.
Tier 3 — tailgate-dependent
The cover is secure as long as the tailgate is locked. This is how most hard folding covers and essentially every soft cover work. It is not worthless — it means a thief needs to defeat your tailgate lock first — but it is not the cover doing the work.
The one-key upgrade, if you already have a cover
BOLT makes a lock cylinder that permanently codes itself to your truck's ignition key the first time you insert it: spring-loaded plate tumblers move and the cylinder is set. The cover then opens with the key already in your pocket. It is fitted as standard on UnderCover Elite, Elite XL and the Extang Encore, and sold separately for many Ford, RAM, Toyota, Nissan and GM light trucks — including the awkward GM center-cut high-security keys that many aftermarket locks cannot handle.
The limitation is in the design: the coding is permanent. One vehicle, no re-keying. If you change trucks often, that is a real cost. Lock replacement in full.
What a lock does not do
No tonneau cover is a safe. A determined person with time and tools gets into any truck bed, and the realistic function of a good lock is to make your bed a worse target than the unlocked one next to it. For genuinely valuable tools, a locking cover plus a bolted-down box is the layered answer — the cover alone is not it.
A word on soft covers and locks
Several soft covers advertise “lockable”, and it is true in the narrow sense that they latch at the tailgate. It is misleading in the sense that matters: the cover is vinyl and the vinyl cuts. If the marketing on a soft cover leads you to leave tools in the bed overnight, it has done you active harm. Buy a soft cover for weather and privacy, and keep the valuables elsewhere.

- The canister still costs you bed length at the bulkhead, same as any retractable

What it does well
- 500 lb published rating, the highest of any retractable here

- T-slot rails are a genuine ecosystem rather than a proprietary dead end
Where it gives way
- The canister permanently occupies bed length at the bulkhead and cannot be removed for a tall load
- RETRAX does not publish canister dimensions, so you cannot plan around the loss before buying
- Powered operation adds a wiring step and a failure mode a manual cover does not have
Skip it if: Anyone who wants the bed length back. A retractable's canister lives at the bulkhead permanently, and it is not removable like a folding cover.

Can you lock a tonneau cover without locking the tailgate?

The coding cannot be undone, so it only suits a truck you intend to keep.
Are locking tonneau covers theft-proof?
No, and nobody should sell one as such. A good locking cover makes your bed a worse target than an easier one nearby. For genuinely valuable tools, use a locking cover together with a bolted-down box rather than relying on the cover alone.
